I have a player who is playing for 2 teams in the same league.
In the roster of what the team make it?
How can I calculate its overall statistics?

A player can play on multiple teams. view player stats to see stats for all games they played. If using Leagues, make sure they are turned on correctly (ie not filtering out games you want to see)

I merge the two players in one. But in the game between these two teams his rates have doubled. They were counted twice, although he played for one team. What should I do?

Go into that game and make sure he is only on one team's lineup, and only one time. You can do this by going to Game Manager, selecting the game, selecting pitch by pitch, tapping on the Game Starts event, then tap Edit on Starting lineup and examine the lineup of both teams.
