I apologize in advance if this has been covered in a training video or in another post. I tried finding it but was unable and in somewhat of a hurry today.
Routine play: Ball hit to SS, fields cleanly and throws to 1B. Ball sails or skips by 1B and the batter is safe at 1B. Normally, I would select In Play, Safe, 1B, Error and then it would ask who committed the error. I select the SS. In the stats, it shows as an Ef rather than an Et. What is the proper scoring sequence to make sure the error is assigned as throwing vs. fielding?

You have to turn on Advanced Scorekeeping mode to get the Throwing vs Fielding options. See Scorekeeper Level under Game Settings in our documentation here:

In settings, make sure you have advanced scoring set to on. It will then prompt you when you assign the error to mark it as throwing or fielding.

Scorekeeper Level - Setting this to Advanced allows you to score some situations that many scorekeepers do not care to capture. Turning on advanced will give a few more options when scoring plays. For example, when scoring an Error, you can select whether it is a Fielding or Throwing error. It also allows you to score situations where a fielder should get an assist even when a putout is not made (e.g. SS throws to 1B, but 1B drops the ball. SS gets an assist in this scenario.) Also, on running plays it will ask you if the error should have resulted in an out. This will help more accurately determine ERA. If you are scoring for youth games or are new to scorekeeping, leaving this in Basic mode will keep things as simple as possible.

Thanks guys. Do I have to set this at the creation of every game or is there a way to set it so all games default to that setting?

Once set, it will default to that setting for each game (just like setting inning length, etc).

When it asks who made the error, you select 1B instead of SS.
If you have Advanced scoring on, you can actually enter SS-1B and select Fielding error, and the SS will still be credited with an Assist and 1B will get the fielding error.
