Earned vs Unearned Runs
I believe earned vs unearned is being calculated incorrectly. There have been several occasions where they should be earned and it's not calculating them as such. Which of course affects the ERA. I hope it's not input error... Any way you can sneak a peak and tell me?

If you can post a play by play of all batters for an inning where you think Earned Runs are being calculated wrong, we can see what might be causing it.

If you can just post on this site the sequence of plays for the inning, we can evaluate what happened. For example:
Batter 1: Strikeout
Batter 2: Reach 1B on Error
Batter 3: Double, Batter 2 scores
Batter 4: Ground out, Batter 3 advance to third
....
Everything that would be relevant to calculating Earned Runs all the way through the end of the inning.
Batter 1: Strikeout

Batter 3: Double, Batter 2 scores
Batter 4: Ground out, Batter 3 advance to third
....

Batter 8: single, advanced to second by Batter 9, advanced to third by Batter 1, out at home

Batter 9: single, advanced to second by Batter 1, advanced to home on E2
Batter 1: bunt, advanced to second by Batter 2, to third by Batter 3, home by Batter 5
Batter 2: FC, advanced to second bt Batter 3, to home by Batter 5
Batter 3: 4-3, out 2
Batter 4: walk, advanced to third by Batter 5, to home by Batter 7
Batter 5: double, advanced home Batter 7
Batter 6: walk, advanced to second by Batter 7, to third by Batter 8
Batter 7: single, advanced to second by Batter 8

Verify that earned runs are solid and unearned lightly shaded.

Here is the batter sequence:

Walk

Stirkeout
You have one error in the mix where you say "home on E2". How did the catcher make an error? What was the play? If you have advanced scoring ON, it would ask "would the runner have been out if not for the error?"
An error does not automatically negate an earned run. if the runner would have been out on the error, then answering yes to the above question with advanced scorekeeping on would let iScore know the runner is not eligible to be earned. However, if there was an error somewhere on the field, and a runner advances a base, they are still eligible to be an earned run.

I do have advanced scoring on. The E2 occurred when the catcher tried to pick off the guy at first and over threw it. The guy at 1st held up but the one on 2nd scored. The answer would be no...the runner wouldn't be out, cause he wouldn't have run.

So if the inning were replayed with no errors, the run would have been earned. We just tested this with the following steps, and iScore gets it right:
Walk (to get runner on 1st)
tap Runner, Safe 3rd, Error, Catcher (answering that No, runner would not have been out)
Home Run
But when we do this (which would be more like your scenario), iScore is showing unearned:
Walk (to get runner on 1st)
tap Runner, Safe 3rd, Error, Catcher (answering that No, runner would not have been out)
Triple
We are checking into this issue.
In the meantime, you can manually override the Earned Runs stats by going to Game Manager, selecting the game, selecting Pitching Stats, and tapping the ER column for the pitcher in question and increasing the earned runs by 1.

Just so you know iScore made all 5 runs that inning unearned, which is incorrect. I will have to revisit the previous 15 games to see if it was an issue.

I have the same problem. In my situation iScore calculate no earned runs. But I think there are 3 ER. or 2..
