Inaccurate no of players
When game started, we were told that only 9 were batting, but there were actually ten. The game has ended, I have added the 10th batter to the lineup, but when I try to change the batters in pitch by pitch it shows a substitution for the 1st batter instead of letting me change to the 10th batter. How can I fix this?

This can not be fixed post game. You could have fixed this during the game before the 1st batter came back up. You wouldn't use substitution, but rather, MISC->Show Starting Lineup. However, adding a player like this can only be done before the lineup has gone around. Once you get back to the top of the order, you have locked in the relative positions on the scorecard.
If you print up the scorecard and play-by-play, you could rescore the game with the correct players in lineup.

As frustrating as this sounds, rescoring at this point is your only option if you want it to be correct. It is really not that hard or long a process. Usually less than a half hour in my experience, sometimes faster
The issue is simp,y programmatic, some things just need to be correct the first time, and number batting is probably the biggest one. (sorry). The program has lots of flexibility built in but that is just not one of them.
