With multiple seasons, how do you put all stats on one player card. If you merge the players will it mess up individual season stats?

Leagues should be used to group seasons, tournaments, (anything you want to be a "group")

Players, Games, Teams can be assigned to multiple leagues.

Not sure what you mean by "merge the players", but you shouldn't have multiples of the same player.

If you did create a new player for each season (I.e John Doe 2010, John Doe 2011), you can merge them. It will not adversely affect their stats and then you can separate season stats if desired per Mark's instructions above.

That's what I'm wanting. When a players career ends (high school) I can print their player cards with their yearly stats on one sheet.
