I've run into a couple issues the past couple games with courtesy runners.
In the first case, I just missed the entry of the courtesy runner. I tried to edit her in on the play-by-play substitutions, but it would only let me substitute her into the game for the pitcher. No problem, I thought. I'll do that and take her out when the team goes on defense. But it actually continued to credit the pitcher whom she was running for with the advancement around the bases and the eventual run scored.
In the second case, the courtesy runner wasn't on the team's roster in the program when I created the game. I added her later, but she wasn't then available to me when I needed to put her in the game as the courtesy runner. There didn't seem to be a way to add her to the roster on the fly, if you will. In this case, she was only going to be a runner in this game because she was nursing an arm injury.

Re: Two problems with courtesy runners
For the first case, be sure you are running the newest version of iScore. You should see the stats are actually assigned correctly even if the pitch by pitch text is not reading correctly. We have this fixed for our next update.
For the second case, adding to the Team Roster will not add the player to an existing game. You should go to Misc -> Show Starting Lineup and add the player with Batting = NO set to the LINEUP for the game. The player will then be available as a courtesy runner.
