I had this issue last year and thought the latest update might fix it, but it seems I'm still having it (iPhone 4S using version 4.02):

Popup in foul territory by third base. When attempting to place the spot of the catch, there is a small area which does not allow for placement of the ball. Instead, when you tap that area to place the ball, you get the scatter chart for the previous at-bats for the game and the image of the ball remains behind home plate.

Start by placing your finger on the field (without lifting), then drag it over to where you want the popup foul out to be. This will avoid the tappable areas.
