changing reach by error to hit after the game

So here is a very common situation.
During the game a particular play that should be say a 5-3 ground out but the 3rd baseman makes a bad throw.
So I score it as an error on 3rd baseman and the error also allows the runner to move up to 2nd.
Now after the game the play is changed to a hit and an error (allowing the advance to 2nd)
When I try to do this I edit the play and change the error to a hit but it does not allow me to assign the error to the advancement to 2nd.
Also to accompany that if I go in and assign an error manually to the player after the fact it does not get reflected in the box score.
The reason this is such a big deal is say there are 2 outs and that situation occurs allowing the runner to be on 2nd instead of 1st. now the next guy gets a hit and the runner scores. Next guy gets out ending the inning. My understanding is this should count as en unearned run since the runner would not have been in scoring position without the throwing error.
This then screws up the pitchers ERA. So you are stuck with screw the pitcher or screw the batter out of hit.
Please Advise. Maybe I am missing something.
