Problem with subs & lineup errors

I was scoring a game today and encountered two major problems that I could not resolve in-game, and therefore threw off my entire book.
1) In my league, you can have two non-runners per lineup. If one of those non-runners gets on base, the last out must run for him. So today, my #2 hitter struck out, and then my #3 hitter - a non-runner - got on base. I tapped the #4 batter's name on the scoring screen, and subbed the #2 hitter for the #3 hitter, but this completely messed up my scorebook. The lineup card swapped the #2 and #3 hitter in the batting order, when in reality, the #2 hitter is only running for the #3 hitter in this particular scenario. The #2 hitter's lineup position should remain at #2. How do I properly account for this in the game? In addition to this scorebook error, when I made this substitution, the program also decided to sub-out my pitcher, who was not even in the starting lineup, for the #2 hitter. Meaning, it said the #2 hitter was now pitching for me. That, of course, was not true and threw off my pitching stats. How do I properly account for everything that happened above?
2) The opposing team was batting 11 players, and I had only accounted for 10. I didn't realize it until they went all the way through their lineup 1.5 times, which resulted in the scorebook being off (i.e. #5 hitter was at-bat, but Iscore thought it was #6). In-game, there was no way I was going to hit undo several times and, player-by-player fix the stats so they lined up correctly. But obviously, the result of this error was my book being completely off. Is there a simple way to ameliorate this problem if it occurs?
