I am having problems with stats, when I make a substitution of players it does not show the batting stats correctly, it only shows the person that was substituted. At the end of the game it takes stats from original player and adds them to person that was substituted for them, original batter shows up like they never batted??

Sounds like you are using Misc->Show Starting Lineup, which is not the correct way to do substitutions.
