I had two players in my lineup that were no-shows. I mistakenly had them in the lineup, and I went into the game manager after the game and took them out.
However, now when I skipped them in the lineup, it shows other batters being skipped. I tried going into the game manager pitch by pitch to fix this on my Ipad , but when the window comes up with "John is skipped" and I press edit, there is no option to "unskip" John.
How do I fix this?

There is no way to take the skips out of the recorded data. You can create dummy players called skip 1 and skip 2 and put them in those two spots in the lineup as placeholders instead of the actual players. But you must have someone in the lineup positions that were skipped.

Maybe we are misunderstanding what you are asking.
Your original post, it sounds like you had a lineup with 2 players in it that should not have been batting, so you used Misc -> Skip batter to skip them throughout the game. Then the game was over and you removed those two players from the starting lineup thinking you would be able to remove the Skip Batter entries.
You can now go back to the starting lineup, and add in two dummy players where the original players were and the skips will then be skipping the dummy players instead of real players.

I think I need to rescore the entire game. The first time through the lineup, I "batted" the 2 missing players. When I realized my error, I was 2 batters off in the 3-4 inning, and skipped through 2 players to set the order right. I can't figure out a way to fix it now. It was an efficient game, so I should be able to do it.
There is no way to put in a pinch hitter, is there?

A pinch hitter is really just an offensive substitution. Tap the batter while scoring, and select the new batter that should bat in that player's spot.
