Here is the situation.
Girl on 1st one out. Batter hits the ball to SS who throws to 2nd for the force. The throw is bad (E6) and everybody us safe. I scored it a FC and error on the throw for the girl on first. The next batte strikes out. The next batter gets a single and the girl on 2nd scores. The pitcher is charged with an earned run. The player that scored would not have been there had the throw been good and we should have been out of the inning. Did I score this incorrectly? Why is the pitcher charged wit an earrned run?

It sounds like you are using Scorekeeper Level = Basic. If you set Scorekeeper Level = Advanced under the Options menu for the game, then when you enter an error, it will ask you whether the runner would have been out on the error. If you say Yes to this, then iScore knows that run can not be scored.
