We play by the 3-6- 9 rule (3 outs, 6 runs, or 9 batters) in my sons D1 league, so all half innings won't end with an out. Is there a way to end the half inning? I see how to end the whole inning.

Misc->End Inning is actually end half inning, so yes, what you see is what you would use.
