Use of Inactive Players

Hi all,
It's been a while, and with the weather here in the NW I have only scored a couple of games in this new season, and I've found some updates that I really like, and some others I don't fully understand.
One of them that I think I'd like to use is "inactive players" but I'm unsure of its application. Here is what I would LIKE to be able to do with this (which I haven't tried yet for fear it is not its intended use):
I am scoring for a local high school team, both JV and Varsity. There are a number of kids who "swing" both ways to both V and JV, so I decided to add ALL JV and V players to one team "BHS 2012" and then deal with JV and V by use of different leagues for each (as well as for conference and non-conference).
All that works very well, except there are a lot of players to deal with and move around from game-to-game, depending on whether I am doing a V or JV game. I have dealt with this by simply (for instance when I know I am going to score a JV game) going back to a previous JV game, going to pitch-by-pitch, and saving the previous line-up to the roster so that I don't have to physically separate those players. That works OK, but all of the V players still show up in the in-game and post-game stats (not reports by league - I can separate that out) and I would prefer to hide V players as "inactive" for JV games and JV players as "inactive" for V games.
So I have several questions: can I simply make V players inactive for JV games? If I then go in and save line-up to roster for a future game, will the inactive selections be preserved? How easy is it to then access the "inactives" and move one or two back to "active" on a game-by-game basis? I'd like to go back to the first V game, edit the line-up in P-by-P to move the JV players to inactive, and then whenever I need to score a V game in the future, go back to that game and save to line-up to roster, preserving the inactive choices, and THEN move any JV players who are "playing up" to "active" on a game-by-game, case-by-case basis. Same for JV, except in reverse.
Will this work? Have I chosen an incredibly convoluted way to handle roster flexibility issues (which I did primarily because I want to do a website and be able to see both JV and V on that site, depending on which leagues are enabled)?
