I have several leagues that I intend to track this season, and I'm having a problem. "Team A" is only in "League 1". When I add a player to "Team A" he seems to be added to both "League 1" and "League 2". This player only plays in "League 1" (he's graduated from "League 2").

Can I set it up so that when I add a player to a team he's added to the correct league?

Whatever league or leagues you have active when you add a player are the ones they are added to. So if you are adding players to League 2, uncheck League 1 in the League Manager.
