Bases Loaded, one out, 4-6-3 double play.

Out, Ground Out, location, 4-6-3, done..then it asked what happened to the runner on third. There was no option for run didn't score. Not sure what I did to get around it....but what is the proper way to handle this.

The Best way to handle a conventional douple play like 6-4-3. Is through the 'quick play' method, ..instead of taping out, flick on the out icon and up pops a choice of quick play outs, like 6-4-3. Try that nex time
You can also do it the way you did, by taping out, at the , what happen to runner on third? You need to advance the runner to home ( tap safe, home) then run not scored option will appear...
Note the stats and scorebook are not as concise and deacriptive in this method as using quick plays.

If those were the final outs of the inning, iScore would know that and not ask if the runner scored (run can not score when final outs are force outs).
