I'm only tracking 1 team on the team site, but will be scoring several other teams and age divisions on my iPad. How do I keep the youth leagues from transferring to the team site? Is it simply keeping only one league active in league manager?

If I understand your needs correctly, you are in good shape..
Team web site subscriptions are tied to one team.
Only games with that team in it are posted to your team web site.
