What is the best way to set up the season's schedule? I set up several future games for our team. This week we had some roster changes that I added to the roster in the Team Manager area. I noticed that the updated roster/players did not sync to the scheduled game line up. What am doing wrong?

Welcome to the board. Although the team manager loads a roster into a new game it does not auto update after the game is established. If the lineup changes it would have to be changed in the scheduled game lineup.
A feature I haven't used and others can explain better is "update roster from lineup". From game info screen, hit play, misc, show starting lineup, options, update roster from lineup. This function should update the team manager roster from the game that you are playing.

For instance you input a youth baseball roster early in the week from the Nations website but at game time there are 2 players on the lineup that aren't in your team roster when the coach hands you the other teams lineup. You add the 2 players from the misc, show starting lineup screen then hit options, update roster from lineup. This will update your team roster for future games with this team.
