Does anyone know how in iScore I can score an out assigned for batting out of order?

Use Misc->Skip Batter, and it will ask if an out should be recorded. Select that you do want to record an out. You can also add a note to the play.
Our next release actually has an Out option specifically for batting out of order, but the above steps will work with the current version.

Actually, I need to interject something here. Being a softball umpire for NFHS (High school), there is one stipulation. If the batter out of order is NOT noticed before the next batter receives a pitch (legal or illegal) then the batter who batted out of order becomes the legal batter and the batting order will continue from that person.
Example:
Batter A is up to bat, but Batter B bats instead. Batter B completes the time at bat and Batter C comes up to bat.
Situation 1: The opposing coach realizes it BEFORE Batter C receives a pitch, or
Situation 2: AFTER Batter C receives a pitch.
In situation 1, Batter A is out, and Batter B is the next legal batter, however, in Situation 2, Batter B's time at bat is legal, Batter A is simply skipped (no out recorded), and the next legal batter is Batter C.
I hope this answers some questions.

Ump - In your scenerio if Batter B has taken a legal pitch and it is noticed before batter B has completed his at bat. is batter A out, can batter A step back in with the inherited count from batter B?

He comes to bat with the count on Batter B.
