The real power of leagues is putting the Games in leagues for statistics reporting. Putting players in leagues would only be done to keep the player list shorter, but not using leagues for players is perfectly acceptable as well.

Putting teams in leagues has the benefit of when creating a new game, you don't have to see every team in the system --- you can just see the teams you have filtered the league down to. (And some team names are common so may be repeated over the years like using Major League names). There is one additional benefit to putting a Team in a league. If you happen to have a Team Website, the team website will allow you to filter the data being displayed by League, and the way it decides which leagues to list is based on the leagues the team is assigned to.

Will leave it to other users to respond to their uses of leagues... there are some other posts in the forum where people have talked about their own "systems" which are all great... creating leagues for "this month", "this week", "night games", "day games", etc... all allowing you to slice and dice the stats any way you want.
