First I want to say how well the program is designed. My situation is that a player hit a double which I recorded, but a coach challenge a missed first base. When I went in to record this the program will not let me record anything for the previous bases. I had to record it as a missed second base. would it be possible that when the missed base button is used that a screen pops up, like with 3rd strike, asking which base was missed?

Our interpretation of this play would be that the player does not even get a base hit. If the player never touched first base, they can not have a base hit, so it should just be recorded as an out at first base. (While at the game, you would Undo the play you had marked as a hit, and instead mark the batter as out at first base.)
The rule we would believe applies would be this:

10.05 (b) (2) is very close to what you are asking, but applies to a runner in front of the batter missing a base. We would expect the same interpretation to apply to the batter himself missing a base:

To get the stats correct after the fact, we would suggest going in to Pitch by Pitch from the Game Info screen, and changing the play to have the player marked as safe by "Fielders Choice" instead of a base hit (which effectively gives the bater "a time at bat but no hit" as the above rules suggests, and you can add a note to the play in the same pitch edit screen saying what really took place.

batter apparently hits safely and a runner who is forced to advance by reason of the batter becoming a runner fails to touch the first base to which such runner is advancing and is called out on appeal. The official scorer shall charge the batter with a time at bat but no hit;
